You can leave the mother in the ACV or not, as you wish. Maybe use it to start another jug of ACV? Or put mother in a small jar of ACV or apple juice, and store it in the fridge till you want to make more (not sure how long it would last, but a couple of months at least I would think). The vinegar itself I keep in a jug in my pantry with no problems, but things are generally cooler here (especially this year! ) than in Southern California, or Mass. And filtering would also be a matter of personal preference; I don't, but you might prefer to.
